Which nut are you referring to?

Unless you are getting salt water in your engine space there should be no rust occurring. Good primer and paint should be all you need for normal moisture. I spray down the shaft coupling with a heavy coat of Boeshield any time I work on it. My flex coupling has a nut on it to clamp the shaft - I make sure the threads have Boeshield on them before installing.
