You have a couple of options for the route. You can sail the rhumb line or you can go off the rhumb line.
The rhumb line goes outside Petit Manan to great Wass Island where you have your first option for a stop either in Mistake Island Harbor or Head Harbor/The Cows Yard. Either is about 36 nautical miles from the great harbor on MDI (Northeast or Southwest Harbor). Roque is another 6-7 nm from either anchorage or 42-43 nm from Northeast Harbor. The tide is always a factor in going past Schoodic and you can figure on having a foul tide part of the way which will slow you by at least a knot. Ideally, you should go down east on a dat when low tide is at about 10 AM. That way you have your foul tide from MDI to Schhoodic where it doesn't really matter and a fair tide from Schoodic on. Given the tide considerations, Rouque Island is a 7 to 9 hour run from Northeast Harbor, while Mistake/Great Wass is about a 6-7 hour run.
If you want to go off the rhumb line you can stop at Trafton Island which is about 7 nm off the rhumb line. You can't get under the bridge at Jonesport, so unless you want to visit jones port then back track, it isn't worth the trip.
You should plan on 2-3 days to visit Roque. You should also plan on fog for at least one day, so your radar will get a real test. There are lobster traps for the entire route
