I'd cut through a sandwiched piece of plywood on both the top and bottom; and,

I'd try a scrap piece of Lexan FIRST to make sure the blade and speed of the cut works. Lexan is trickier than Plexiglass. While it usually won't "crack", it tends to melt itself back together and gum-up the blades (which affects the whole and hole cutting process).
