Have you checked the system voltage when indicated RPMs drop?

() The tach just reads a signal sent by the alternator, by itself it shouldn't fubar the autopilot. When I had an alternator fail a couple of years ago the first thing I noticed was fluctuating voltage, this is something that could be confusing the autopilot.
