My Raymarine S100 remote dropped out all the time - I stopped using it. BUT it never changed to settings on the A/P. You can even unplug the control heads while the autopilot is steering and the course computer will continue doing it's job.

Other manufacturers may vary but I seriously doubt a failing battery in a remote would cause an A/P malfunction.
