Sometime the hatch isn't on a completly flat surface.

That would be the usual reason. If it is, then you shouldn't have to build-it up. If it is, then you'll want to take-up the difference in elevations. The other reason is that you can sometimes get a "tape" with vaiable thickness of attached sealing substance (whether a butyl or insulating tape or whatever).
