you could use a locking tool box made of aluminum/stainless or heavy structural foam with metal locks, and cable-lock it to the dinghy transom with an eye bolt that's been bent after the nut was screwed down, so it can't be unscrewed.

That should be sufficient to deter the opportunistic casual thief... Probably not much you can do about a determined, premeditated thief who comes prepared with tools.
