I don't understand the logic or rationale to bonding, so I'm in the not-bonded camp. Seems like it causes more problems than it solves. Your case is just one example. I'd cut the bonds if it were my boat -- it already proved to be a problem that could happen again. Would add a flexible coupling to isolate the shaft too.
