I think, regardless of dropping the cockpit back in (figuratively or otherwise), I'd try to creat that plane below the teak, to the extent possible.

We had out teak cockpit panels prefabricated, glued into a teak strip panel -- and then epoxied down to the cockpit floor. The screws that held the "panel" down while the epoxy hardened were then backed-out and the holes were filed with epoxy -- then the rubber caulking concealed the filled fastener holes.
