I knowI cruise the docks all the time looking for solutions....never mind just enjoying the ambience since I live in the dry hole of boating with neither accessible boating water nor beautiful wooden yachts within far too many miles. And dang few wooden anythings of the nature of what you have there. Well, in the summer season anyway. 
But with all those boat builders and boat yards that solution must be a short walk away? Or is it like that there in winter?

- Are you planning to glass the entire inside of the cockpit well?
- The "modern" approach would be to have a gutter below the lids which drains out into the cockpit.
