I do what you are doing but I have a lot of waypoints.

I do a fair amount of preplanning and drop way points ( I think of them more as information points then way points) all over the course/route, such as skull and cross bone for rocks or shallow water, will mark mid channel markers. I will go to google earth to get lat/long ( have found it to be more accurate then the charts) for land points and for off shore points when traveling at night. I also save just the tails of tracks when going into an anchorage so I can follow them out at night if I have to move.
When moving it is just a GoTo function on the chart plotter. I don't think that I even have one route saved in the chart plotter. I probably have 30 tracks saved and over 300 way point saved.
